3' Expression Microarrays - Quality Control

The Facility routinely assesses the quality of data generated from processed samples. Other quality control features have been implemented at the wet bench level to insure that the generated data is reliable.

Wet-bench Quality Control Features:

  1. Total RNA sample quality and integrity may be evaluated on our automated electrophoresis system, the Agilent Tape Station, prior to cRNA synthesis. If the RNA is determined to be degraded, synthesis will not proceed.
  2. PolyA genes from B. subtilis are added to the reaction when synthesizing cRNA. These genes function as internal positive controls for amplification.
  3. Hybridization controls are added to the hybridization cocktail to monitor performance of hybridization.
  4. A gross visual inspection of the array is performed prior to scanning to confirm that smudges or other particles on the array surface do not interfere with the image.

Data Quality Monitoring:

  1. A visual inspection of the DAT image is conducted to look for any evidence of uneven hybridization.
  2. A QC report is performed which monitors many quality control metrics. We have collected these metrics across many samples and established acceptable cutoffs. Samples that do not meet the cutoffs are flagged.
  3. QC are collected and monitored for evidence of problems with our equipment.
